The Jamaican runner - who turned 30 yesterday - appears bare-chested lying on his back with his arm around the woman.
Bolt appears to give Duarte a kiss on the cheek while she stares into the camera.
It is not clear whether he knew that snap was being taken at the time.
She explains: "It's very negative. I never wanted to be famous, I'm dying of shame."
Duarte insisted that she just shared the pics among her friends - and that she didn't expect the whole of the world to see them.
"I just sent and said 'anyone who saw the Olympics will know who is."
Local newspaper Extra also reports she also claimed to have no idea who Bolt was - despite the extrovert sprinter's notorious worldwide fame.
Duarte says she was at the club All In in Barra in the West Zone of Rio, with friends when "Bolt spotted her".
She said: "He sent a security guard to call me over. We spoke quickly.
"But at that moment I didn't know it was him, because there were many Jamaicans who looked similar."
Duarte fell short of revealing more details of what happened next - other than to say: "It was not a big deal. It was normal.
"Like I said, it was normal."
It's also emerged that Bolt was allegedly briefly following Duarte on Instagram - one of just 104 people he was following - but that 'follow' appears to have since been deleted.
The paper Extra reports that the sprinter was following Duarte on Instagram - supported with a screenshot purporting to show her as one of his followers.
